The way i see it is, if it was a fight to the death Pain would of won hands down he had him captured on the floor he could of just finished him off, however capturing Naruto alive is a different fight all together.

he said without his secret he would have lost

but Jiraiya figured out something (his secret) and managed to sent a message
so it was obvious that next time Pain was gonna fight without his secret
and he already admitted that without his secret he can be defeated
in other words there was no way he was going to win against Naruto and not only because of the plot
feel free to disagree

I feel its mostly plot.. because pain could have easily poured all his chakra into a chibaku tensei right from when deva got his power back, no point wasting all that time running around with SM naruto/v2 naruto.

The only reason he lost is because of the Shinra Tensie he performed that Reduced alot of amount from his chakra ...
