I think pain would win you don't need flying thunder god justsu to beat madara you just have to be moving fast enough to hit him without him knowing.remeber in the manga sasuke attack madara when he was tobi and he said to slow meaning that sasuke could land a hit on him if he were fast enough. Pain has proven that he can move at top speed when his pains attacked kohona. Madara has to be physical to attack as long as pain keeps attacking he will be fine than wait for an openning. I'm sure he has justsu we have not seen yet remeber he was not trying to kill naruto but if he trying to kill madara you would see more deadly justsus
