Pain would not waste his time roflstomping Jiraiya and kidnapping Naruto. That's like having a Kage go out of their way to complete a C-Rank mission usually assigned for Chuunin. Plus Naruto would have to have his beast sealed last or the Gedo Mazo will break apart as stated by these scans:
