Part II by a long stretch. I like the whole plot around the Juubi, Shinju, Obito, Madara, the Mugen Tsukuyomi, Kaguya, Hagoromo' family etc. etc.

Part I is of course very good too, athough I find t a bit funny how some people are trying to glorify it as some sort of realistic documentary about shinobi life that got ruined by the DBZ-like Part II...
