Are you saying that Obito removed the first ones and implanted a second one? If so, then how did Madara still gained the access to control the second one?

The second rod I'm referring to is this one if the first rods allowed for Yin Yang release then Madara wouldn't have given Obito this one. Also it contained Madara's will with which he could take over Obito. Obito would also need to implant it into his body to be able to use the 6 path powers.

Half Obito’s body is covered in the Gedo mazou structure (it’s in the url), and the black receivers came from the Gedo mazou in the first place (that’s why old Madara was able to use them after synchronizing with the Gedo mazou) so Obito was already embedded in them during the transplant.

The Gedo mazo is just the source of more of them.

The reason why Obito didn’t sense madara’s chakra in those rods is the same reason why Madara didn’t sense Kaguya’s chakra in his black rods (will) because it is easy to mask his chakra considering the fact that he comprises of so many other different types of chakra already.
