Flower Tree World lasts indefinitely and without the Jins or the Mazo, Obito can't destroy it. His Kamui only lasts for 5 minutes at a time. If he becomes tangible he falls due to the pollen. If he waits it out, Kamui runs out and he falls asleep. Moku Bunshins are there for feints or to finish him off when the flower world has put him to sleep.

If Obito warps a Moku Bunshin, and is then engaged by the real Madara, I can't see why he won't simply expel the doppelganger from the dimension, as he did with Sasuke and Karin and as he's done more recently with his Fūma Shuriken. The only reason Naruto was able to land a blow is because Obito was forced to make use of his intangibility at that particular instant [

If it becomes obvious to Obito that a Bunshin has indeed been absorbed (which it will, if he finds himself under attack in this plane of reality), he can simply retreat to a more remote stretch of the battlefield and have it removed from the dimension.
