At first I did not consider it, but something was brought to my attention recently that made me change my mind.
Lets consider the facts:
Obito knew the entire truth about Itachi, without Itachi's knowledge, which is a feat in itself!
Itachi didn't know Obito's real secret, and the fact that Madara was already dead after Obito had taken over. Itachi had been convinced that Madara was still alive, along with everyone else who was a key player in Akatsuki.

So I am wondering whether, everything was a part of Obito's plan, except for Nagato's betrayal! But he accounted for that too! He would use Sasuke in case anything happened to Nagato!

Alright....those of you who couldnt figure it out, here is the answer:

Sasuke is a substitute for Nagato, always has been! Obito let Itachi carry on his plans without any hinderance exactly for that purpose!
In case Nagato died, Obito would need a true Rinnegan user for Rinne Tensei, letting Sasuke gain MS and then transplanting Itachi's eyes for EMS was also part of his plan.
The final part was to make Sasuke fight Naruto, in order for Sasuke to gain the Rinnegan! There you go

Itachi knew that Tobi wasn't madara. Tip #1 Itachi knew it wasn't madara, Madara is one of the most powerful ninjas who ever lived and wouldnt need to form akatsuki to defeat his enemies (not including Hashirama).#2 Itachi knew tobi had a sharingan because he planted amaterasu in sasuke to prevent him from using it on sasuke. You underestimate Itachi's intelligence. Tobi planned to control sasuke into destroying ,but what tobi doesn't know is that sasuke met edo itachi and plans to change his path once he hears from the person who knows everything.
