Fun fact: Obito and Naruto's wardrobes are opposites colours.

As a kid, Obito wore a blue jumpsuit with Orange Trimmings. In PT 1, Naruto wore an Orange jumpsuit with Blue trimmings.
As an adult in the Akatsuki, Obito wore a black robe with an Orange Mask. In PT 2, Naruto wore Orange and Black.

Interesting idea!

It's possible that Madara awaken rinnengans before Obito's birth.
We don't know everything about Madara's powers at that moment.

It's possible that he was able to manipulate the transmigrating chakras of Indra and Ashura he had.
Putting Ashura's chakra into Obito as a baby (or after) is possible (with Dan's technique of the ghost of spirit).
Madara could have put darkness (Indra) into Kakashi too.

Could that be his plan from the begining or was that an experiment?

If Obito was to be a dark Asura, then his counterpart, (either Minato or Kakashi depending on how you look at it) is going to have to be somewhat similar to a Light Indra, which is not the case.
