I'm a Kakashi fanboy, but I know that in his prime Obito is stronger than Kakashi in his prime. I'm just going to take a quick look at Obito's condition in his fight with Kakashi, and why he lost.
First let's look at Obito's main assets in his "Prime" that he could freely use to his advantage:
1. His Mangekyou Sharingan and his Kamui
2. His 6 paths
3. His Gedo Mazo
Now if we look at his gedo statue, he no longer can use it during the fight with Kakashi, as he used it to revive the 10 tails. If we look at his 6 paths, they were edo's, so that technique revolved around Kabuto's edo tensei, when Kabuto was defeated, those were rendered useless. Plus he used the beasts to revive the 10 tails. With Obito's Kamui, he could go intangible by sending the parts of his body under attack to the pocket world. Obito couldn't use this when fighting Kakashi because it put him at risk to being hit by an attack from the battlefield. This meant Obito's three main fighting assets couldn't be used in the fight with Kakashi, the best he could use was:
1. His rinnegan genjutsu
2. His fire style techniques
3. His really cool giant shuriken
If this is all you have against Kakashi, then you can't beat him, he is also a genjutsu master, so he won't fall for Obito's genjutsu. He can dodge fire style techniques without much trouble. He can dodge shuriken as well. The reason Obito lost wasn't exaustion, it was stupidity. He took Kakashi into their pocket dimension, were he rendered the basis of his fighting style (intangibility) useless. He had to work off of his other techniques, while Kakashi doesn't revolve around the Kamui, he uses genjutsu and raikiri, as well as his brain. Obito was at a huge disadvantage in the 1v1 fight, so he couldn't win, he just couldn't.
I hope this makes sense to everyone, and stops people from making bad excuses for why Kakashi won. I think that Obito's loss was his own fault, but he is stronger than Kakashi.
