Can you explain what you mean when you say next jounin commander? Like what are you looking for?
I say Shikamaru like everyone else simply because he's a great leader and logical but I don't necessarily understand what you're looking for.

Lol I'm assuming you don't know what a Jounin commander is ;p. Shikaku was the previous Jounin Commander. Though Hokage is the leader of all the Ninja.. Jounin commander is encharge of the jounins and chunins basically. Just like a president has his generals you know.

Jounin commander and the advisors basically make up the Hokage's cabin (As in the president's cabin)

Jonin Commander is the Strategist. No one tells you how to coordinate platoons and organize missions better than the Jonin Commander. Gai is highly unqualified; he's more suited to being a platoon leader. Kakashi is a good choice, though he is second-generation. He would probably take over from Shikaku, then Shikamaru would take over from Kakashi.

Ok I had the right thing in my head then....I guess I forgot that they actually gave Shikaku the actual position as a ranking...from what I could remember it was just like he naturally took over strategic operation just by being Tsunade's war time assistant.

I was mostly confused as to whether you meant acting strategist for the ASF or more localized like the Hokage's right hand man (never thought of it as a Hokage position...guess I badly worded it).

Anyways...deffinatly Shikamaru.

Actually no. Jounin commander doesn't have to be the strategist.. that is usually the Hokage.. lol.
