The way I understand it:
The main Naruto manga, Gaiden and Boruto manga are canon.
The Novels are canon.
Nothing in the anime has ever been canon unless it is a reflection of what is in the manga or novels. The Last, and Boruto: Naruto the Movie are the exceptions and therefore canon.
(The Boruto manga has made some parts of the movie non canon, I guess.)

I think the most difficult part about Naruto is keeping track of all his modes.

It was actually confirmed to be not canon. When an anime decides to stray away from canon to create an original story, especially when the authors of both Anime/Manga consider the Manga form to be the sequel of Naruto, you lost.
