Now if you say Minatos soul was sealed thats understandable, but it would make no sense for him to weave hand seals and say he stopped the third one if he knew he had nothing to do with the third coffin leaving in the first place.

It was probably Minato. Since Orochimaru wanted to mindf**k Hiruzen by bringing back his teachers and friends. Madara would not fit into this since he was probably Hiruzen's enemy at the time if Hiruzen was born when Madara was around.
