Why would Neji win?
Let's see their last battle.Neji won because Hinata wasn't as good as him in taijutsu.Now I think that has changed.Hinata has Gentle Step Twin Lion Fists,and she's able to use eight trigrams too.
Why wouldn't she lose? It would be a very close battle for both.Whoever wins,with extreme difficulty. And I go with current Hinata.
(I like Hyuga clan and their dojutsu)

Because Neji has been shown to be one of the stronger Hyuugas in the entire clan. Well, it's at least been mentioned that he's a genius of geniuses even for the Hyuuga.
Hinata on the other hand was shunned by her father for being so weak. Her younger sister, who's 5 years her junior, was said be stronger than her.

At least back then anyways. It's possible Hinata's become stronger, but who knows.
It only goes to reason Neji is (and likely will always be) stronger than Hinata.
