Plot restricted both of them. Naruto had enough chakra to easily create a rasengan, yet a second later he didn't possess enough chakra to run a few steps without falling. That never happened again.

When they fought at the end of the manga they are equal in taijutsu in base mode, but they were both were in poor conditions. I believe overall Naruto is more skilled. If they use any type of powerup (sage mode, sharingan....) than Naruto is stronger.

Sasuke with his Rinnegan is equivalent to Naruto in Tailed Beast Sage Mode, and then they are equal in their base forms. Sasuke, defeating 10,000 shinobi without killing a single one, and Madara, who was solo'ing the Shinobi Alliance, have obviously shown the Uchiha's superior fighting ability.

In this manga we have seen plenty of ninjas get hit by jutsu that should have killed them, but didn't. Beside Sasuke can use jutsu in none lethal ways. EI: chidori needle, genjutsu
