Alright, we've seen a little of ameterasu, and we know that it burns eveything that the eye sees, and takes alot of chakra right? If for example sasuke were to use ametarasu against naruto, it wouldnt be a good idea, because of narutos signature move, naruto doesnt even have to use sage mode, all he has to do is make a lot of kage bunshins, from what we've seen, sasuke cant move around while using ametarasu, so when naruto has 100 shadow clones, sasuke chance to hit the real naruto is 1/100, and when he uses ameterasu against naruto, he's complete open for the other 99 clones to attack, so i dont think he would use ameterasu against naruto, if naruto if fighting him with clones.
Countering tsukuyomi is a bit tougher, i dont have any good ideas on how to counter that, maybe using a shadow clone to insert chakra to the one who got the genjutsu, but again, sasuke's chance is 1/100 to get the real naruto.
Susanoo: No idea ;D We dont know much of sasukes version of susanoo, but from what we've seen in the manga, it doesnt have those 2 legendary items that itachis had, but it looks very powerful, maybe naruto in sage mode will do something, or the frogs can use genjutsu against sasuke, knocking him out and thus deactivating susanoo, i doubt that susanoo can protect sasuke against genjutsu.
When, and if the are going to fight again(they have to!) the fight will break out with basic ninjutsu and hand to hand combat, sasuke will only use MS later in the fight.
