What has been missed. Nagato had Rinegan. All dojustu are said to be related. Byakugan is a mutation of sharingan, and rinnegan is the completely evolved sharingan. Also, Madara (the real Madara, not Tobi) has Rinnegan because he gained dna from Hashirama Senju. The two lines crossed make rinnegan. Nagato is an Uzumaki, and must have Uchiha blood to have rinnegan, so it's likely Naruto has Uchiha blood. It was stated that Minato had Senju blood, thus Naruto has both blood lines making him a natural successor to the sage. Not to mention he believes in the same things as the sage.
As for the Jubi, Naruto has befriended nearly all the tailed beasts. During Kurama's flashback, the sage told him that someone would come along, befriend them, and unite them. Naruto will join the tailed beasts. It's heavily foreshadowed. Afterwards, Tobi will likely manipulate events somehow to carry out his plan leading to the third story arc.
As for Tobi, it's Izuna Uchiha. All that makes sense, I know its already been said, but never saw anyone justify it. Tobi and Madara seem to know one another and to be working together, Madara, by the end of his days, hated pretty much everyone. Tobi stated his longevity was do to Hashirama's dna, Madara stole Hashirama's dna. Someone who gave up his eyes would be obsessed with gaining eyes without being attached to them. Tobi, when confronted with the fact that he can't be Madara, stated that he is noone. The mentality of Izuna fits here as he gave his greatest tool, his eyes, to his brother so he could lead the Uchiha. Tobi shows Pain the Uchiha slab fully knowing what Pain will see, but only Rinnegan can see the tablet fully, so Tobi had to have someone read it to him. Rinnegan users, Sage, Madara, Nagato. Tobi claims he gave Nagato his eyes, but we saw Nagato develop them. This could mean he introduced the required DNA into Nagato's family line. Tobi could be an ancestor of the Uzumaki (that's just speculation), but rinnegan was necessary for his plans, that much is sure. When Madara came back, he expected Pain to have been the one to revive him. Pain was created and groomed by Izuna with the explicit purpose of bring Madara back with the power of the 6 paths. After contemplating all possiblities for Tobi, and doing some brief research on the wiki, Izuna is the only logical possibility. As for Sasuke... talking with Itachi... this parts pure speculation, but I think Itachi will talk some sense into his brash younger brother, and once the moon's eye plan is complete it will be Naruto and Sasuke vs. a brainwashed world... Most likely they'll still have a fight first, because I don't think Kishimoto is suicidal.
