Rock Lee was the main factor in destroying half of the meteor. The group of taijutsu users all attacked the meteor in a formation to hold the entirety of the meteor while Lee's role was to destroy it. He entered the 6th gate and punched it with expectations of the entire thing being destroyed, so the formation can be considered a two phase attack: the others held the meteor in place (jab) and Lee ends it with his strong right. That did not happen, which required Sasuke to transmute the rest into fine dust particles with his chidori. Both Lee and Sasuke played their even part.

As for what Naruto did to Hinata (turning his hand orange and inserting it into her chest) this is the part that leads me to believe that though he may no longer have the sage chakra, his ability to utilize sage like yang techniques is still available (same with Sasuke. He may have lost the sage chakra, but once your eye evolves into a rinnegan, I doubt there is any going back to it no matter what happens.)

How did they attack it , they just jumped with him possibly to get the other meteors, stop the fanfic onlu lee punched it and it got destroyed, the others just jumped .......

I interpretted that scene as Obito becoming Obito again. He regained control of his body and the powers within them, and that included sage chakra and rinnegan, half of a bijuu sealed within him, and his knowledge of ying yang techniques acquired through his training by Madara and his own travels. Without any one of those, it probably could not have been done.

He either does not have it, or he did not use it. These are the only two options.
As for why he may have it but did not use it, perhaps it has to do with what Hinata said to him when they went to destroy the tenseigan machine: only Hamura chakra can destroy tenseigan, and other chakras as simply absorbed. Naruto therefore only needed a chakra mode to enhance his basic abilities (taijutsu, clones for taijutsu or rasengan barrages, clones for distractions, rasenshuriken/wakusei rasengan to balance chakra attacks, etc.)

The fight was ended with taijutsu (actually, just a really strong punch) so rikudou sage chakra would not have been necessary.

Kakashi showed that you can use Sage chakra without Rikudou Mode. He was able to fly and all.

Kakashi also did not turn his arm into chakra and insert it into anyone's chest to withdraw chakra for them. I may be misunderstanding the meaning behind your post.

I edited my post. Kakashi was flying like Naruto in The Last without Susanoo. So Naruto mostly still has Six Paths chakra.
