He either does not have it, or he did not use it. These are the only two options.
As for why he may have it but did not use it, perhaps it has to do with what Hinata said to him when they went to destroy the tenseigan machine: only Hamura chakra can destroy tenseigan, and other chakras as simply absorbed. Naruto therefore only needed a chakra mode to enhance his basic abilities (taijutsu, clones for taijutsu or rasengan barrages, clones for distractions, rasenshuriken/wakusei rasengan to balance chakra attacks, etc.)

The fight was ended with taijutsu (actually, just a really strong punch) so rikudou sage chakra would not have been necessary.

i think he just didnt use it. correct me if im wrong but the bm we see in the war arc is just the un mastered version and the one in the last is a more complete version with 100% after 2 years of training considering he didnt get the time to train before/during the war arc and what we see in the last is a more refined naruto who has some what mastered his abilities

Also doesnt six path sage mode grant the user all knowledge of chakra couldnt he use that knowledge that he gained in his other modes without using six path sage mode

I edited my post. Kakashi was flying like Naruto in The Last without Susanoo. So Naruto mostly still has Six Paths chakra.

Kakashi was not flying, he was falling with intent. He phased through the bone shot at his susanoo and allowed free-fall to give him the speed which is required for Raikiri (as he had no foothold to run on.) He used his kamui raikiri and, after turning around used kamui to warp the bone headed for the real Naruto's body. He was not flying, but was able to create a plan so precise that from the time he started falling to before he reached the ground Kaguya was able to be defeated. That is the true strength of team 7, and that is why that chapter was labeled "I love you." Every piece in that plan played their role as ninja to PERFECTION. Kaguya's fight was there for the purpose of showcasing the growth of team.

I do not disagree with you. He may very well still have access to rikudou chakra. The point I am making is that we do not know for sure, but if he does in fact still have access to it he may not have used it for the reasons I provided.

It does seem like he was flying at Kaguya since she couldn't react and his speed was noted. Later on he is just suspended in mid-air.

... Kakashi was just free falling.

He was not flying, he was utilizing the increasing speed his body was placed under to use kamui raikiri, he then turned around and used kamui on the bone. She could not react due to the speed and due to not expecting him to still be alive after the bone. What you saw as him being suspended was in fact a still shot of him looking at the three ninja he trained and praising them. He was still falling at this point. Even if you think that he was flying (actually floating is what the rikudou chakra allowed Naruto to do) do you think he is faster in the air than Naruto, who himself could not keep up with Kaguya's aerial speed, or Kaguya herself?

He was not flying.
