THIS IS VERY LONG AND NOT ARTICULATED VERY WELL BUT I THINK THERE ARE A FEW PIECES IN A MUCH LARGER PUZZLE THAT CAN HOPEFULLY BE FILLED IN FOR ME, or im completley wrong...
My theory may or may not have been heard before but its still in a developing stage, but it all revolves around the sage of the six paths. I believe Madara says something about having 3 of the 6th paths when he gets Nagato's Rinnegan, (the cells of Senju Hashirama the Sharingan and the Rinnegan). This is where Naruto comes in, i believe he possesses one of the six paths that he inherited from the Uzumaki clan, its said that the Uzumaki clan is distantly related to the Senju clan, i think the Uzumaki's are a special part of the senju clan that were entrusted with the special ninjutsu the sage of the six paths developed, the sealing jutsu he used to make himself a jinchuuriki, this is why the Uzumaki's are bred for being host to Bijuu and are so proficient at sealing them. Also i believe they are closer related to the sage with a less diluted bloodline than the senju, because of Naruto's appearance when he controls the nine tails chakra (he takes on the appearance of the sage of the six paths) and the reason why Nagato inherited the rinnegan(i dont believe they were Madaras to begin with). Everything involved with the senju seems to have some relation to uzumakis. Shodaime created Konoha and the Konoha leaf itself looks to have a whirpool or uzumaki clan symbol in it, the konoha outfits all have the uzumaki whirpool on the back, and why have all 3 of the uzumakis we've seen have special abilities? They are all gifted with massive chakras and it has special properties, a dying kushina was able to pin down the Kyuubi with her chakra chains, Nagato was able to control six paths from a large distance with his chakra and use his jutsu simultaneously between them, and Naruto is the current jinchuuriki with a resistance to the kyuubis chakra that almost seems like he was born with it...
