My completely personal opinion, is as follows:
on the matter of Kakashi vs. Pein-
He's gonna win. Plain and simple. And not just cause I luffles him either.
My train of thought is as follows:
In the fight with Kakashi and Naruto vs. Deidara, Kakashi compared his level of thinking on par with that of Shikamaru. He proved himself to be a high level strategist in that fight. Jaraiya and Tsunade discussed who would most likely become hokage next- his name was the first mentioned. I think he's being understimated here. He was there when Shikamaru broke the code. So he knows the secret, he just doesn't get the whole picture yet. It wont be long before he realizes the deeper meaning to the code. Especially now that Shizune has discovered the purpose of the many body piercings. Once he figures it out, he'll be able to devise a plan.
And for those of you saying he was weak, that's just not true. He was in Black Ops to say the very least. He's probably second only to Tsunade! As a matter of fact, I think the whole point of this battle is to show his true strength, not to kill him off. I think Kishi is justifying a decision to come later... such as the appointing of Kakashi as hokage. Of course, that's personal speculation!
Now don't get me wrong, Kakashi wont die, and he probably wont lose the fight... But he will NOT kill Pein. Pein is going to become the main antagonist. He will be the evil that Naruto must fight later on in the series.

As for Tsunade, Danzou, and Naruto:
I have a feeling the end is near for Tsunade. First Orochimaru, then Jaraiya... her turn is coming up quick. Possibly in the defense of Konoha.
I do not believe Danzou is going to become hokage. Too many people oppose him. He may attempt it, and it may be him that kills Tsunade, but I don't think he's going to achieve his main purpose.
I think Naruto is going to come home, but not in time to do much. I think Pein will have retreated already. This will be fuel for Naruto to become an even stronger ninja. Especially if Tsunade dies.
And finally, a note on Sasuke:
I don't think he's evil. Now for the record, I'm not one of his obsessed fangirls. So don't get me wrong! This has nothing to do with that. I'm just saying... why would he tell his teammates that they were only going to kill the elders if it weren't true?
We all know his team; Karin will do whatever he says, period. Seigetsu is bloodthirsty, he WANTS to kill people. Why lie to him? And Juugo wont be able to control his desire to kill anyway. So what would be the point in lieing to him?
I think it's Madara getting lied to, not Team Hawk. Sasuke is really on Konoha's side. He's out for revenge on Danzou. And since my theory is that Danzou is going to become a main antagonist (along with Pein for certain, and Madara of course), he'll be on the same side as Naruto.
He may have even made the pact with the Akatsuki in an attempt to save Naruto. I don't know how likely that is, but it seems plausible. Madara promised him the power of a tailed beast. He could request for Naruto's beast to remain in him. Thus saving his friend.
I dunno. Those are just my feelings towards the current situations..

Fear had nothing to do with it. Naruto was sent with Jiraiya because it's harder to track a moving target. Kakashi is an important shinobi in Konoha. He couldn't disappear for two and a half years! He had to remain in Konoha, where he was most useful. Besides, sending him off with Jiraiya strengthened their bonds. Jiraiya considered Naruto a grandson, and Naruto obviously returned the feelings. His drive to become a sage is due to Jiraiya's death. If Kakashi had been training him, the death would not have been as meaningful. So his going with Jiraiya was an important plot move. It does not denote that Kakashi is a lesser shinobi than Jiraiya.
