Well this is the way of the real world as well. Some people are just born more physically strong, and athletic than others. Nothing's ever 100% fair.

bigger chakra pools doesn't necessarily mean a better shinobi, kakashi for an example is a legendary shinobi with poor/average chakra reserves.

and no, everyone should be different with different stamina/chakra reserves, and each clan should be good at something/has a special quality to it otherwise this whole thing would be dull and kind of ridiculous (everyone is NOT the same/not equally capable).
