There were just too many unanswered questions and too many unexplained abilities and situations to consider the plot as hole free as it was before the Pain Arc for example.

Anyway, I don't necessarily think the idea would be worthwhile. For a manga that lasted as long as Naruto did, it would be nigh impossible to pursue every character background and plot point. Eventually it just gets jumbled together. Some of the most memorable stories and shows for me have ended in cliffhangers or were cut short before their time, leaving many questions unanswered.
