Because if you read the summary of the bolt movie. It said naruto disappeared and that bolt and sasuke have to go find him in a different dimension.

I know but like I said there was another scene where naruto looks like he was dying and this can be vary either in the beginning or by the end of the movie

Maybe momoshiki or kinshiki are trying to extract kurama out of naruto. Killing him would go against their goal.
