Naruto never defeated Nagato. He defeated the 6 Paths.
A crippled Nagato with all his abilities was doing well against Bee and KM Naruto

The only problem here is that Naruto has his full Kyuubi transformation. That's the only reason Nagato would lose.

Even if Nagato somehow manages to try and take Naruto's chakra, Kurama would tell Naruto what to do to win and beat his a$$ down.

It's overkill in every sense.
