This is a really good battle and I'm glad you picked it, it will likely start a huge thread if people actually look at it, the title doesn't suggest much.

Well let me say for starters that since you didn't put any modes or the state of the characters I'm going to assume current forms and full health with the exception of Kisame having Samehada instead of Bee as that is his signature weapon and Bee didn't really earn it from him. That being said I think that Itachi, Nagato, and Kisame would win.

Kisame w/ samehada - is pretty much immune to any of Naruto's rasengans or variants like rasenshuriken. Plus if Naruto gets touched by Samehada then he will die because he is trading chakra with the kyuubi right now, they aren't in an agreement. If Naruto uses too much Kyuubi chakra then the nine-tails will take all of his. Kisame also has a good defense against Gaara as Gaara's sand uses chakra to move and as soon as it would get close to Kisame it would become useless, plus he can create a lake to surround him to get away from Gaara's sand. Bee would be able to beat him only if he tried to fight him with taijutsu or kenjutsu. Same goes for Naruto, Gaara loses to Kisame because he has no other moves than something that relies purely on chakra.

Itachi - Genjutsu master and can take one of the three out right off the bat with Tsukuyomi or for Naruto and Gaara he could use a weaker genjutsu. Once that happens then that person is unconscious and thus dead (because they would be killed with no defense) Only Bee has a defense against genjutsu but even he can't defend against Itachi's Tsukuyomi if he makes eye contact. Then it would be a two vs. three battle, unless Itachi puts Bee in Tsukuyomi and the other two in a different genjutsu. Then it is an automatic win for Itachi. This isn't even counting all of his other considerable abilities like his fire element, water element, Susanoo, Amaterasu, taijutsu, and insane speed. Purely on genjutsu Itachi can beat Gaara and Naruto since they have never shown any defense against it while Bee only loses to genjutsu if he looks Itachi in the eyes.

Nagato/ Pain - This is pretty much overkill because if Nagato was alive and had access to his Paths then they would just get owned.
Pain's path abilities-
Summons creatures that multiply when killed, or that can turn invisible.
Can use gravity to repel anything of bring it in helplessly to be caught or stabbed
Drains chakra and absorbs all ninjutsu
Sucks out souls upon grabbing people
Brings back the other paths
I don't know what the Asura paths special ability was other than being weird looking.
Brings people back to life if they were recently killed (so if by some random chance either of the other two were killed he could bring them back)

There is just no way those three jinchurikki could stand up to two of the most overpowered people in the manga and the most overpowered sword in the manga wielded by Kisame.

It took me a while to read all that and understand it I found it good Naruto Bee nd Gaara are smart Ninja's I think they would have shared info of their enemie so with that beening said I think The Jin's would have won!!!

Why would it be hard for Itachi to put Gaara into a genjutsu? All Gaara has to do is look at him and he can be put in a genjutsu, if he makes eye contact then forget about it Gaara loses to Tsukuyomi with no defense. Same goes for Naruto and Bee in regards to Tsukuyomi. If they make eye contact with Itachi then whoever does is automatically out of this fight.

Plus Itachi has Amaterasu, and most importantly Susanoo which is an actual ultimate defense and attack because of the Totsuka sword.

As for Pain, Naruto got beat by him when Deva Path wasn't even fighting and Naruto had help from three giant toads and Ma and Pa giving him info. We saw how much trouble Deva Path alone gave Naruto so in combination with the other paths, Pain is pretty much unstoppable. Don't forget that one of his paths absorbs chakra and ninjutsu.

Kisame I can see losing if Bee decides to fight him with swords. However we already saw that Bee's ninjutsu doesn't really work against against Kisame w/ Samehada. And @The Thinker, I was under the impression that that was just a trick by Kisame to infiltrate the alliance remember? Kisame was actually inside of it and used it to suck out Bee's chakra right before he fought Guy but it was kicked out of his hand, Samehada was still loyal to Kisame.

Plus Nagato can bring people back from the dead. There is no way that Gaara or Bee can kill Itachi but if Naruto does (because he is hella fast) or if Bee beats Kisame using his seven swords then Nagato can just bring them back.

Agree however it would be a lot more interesting if gaara was replaced by ems sasuke. But i think if we see more feats from naruto in rm mode it maybe(very unlikley) but team jink may win but now, no way in hell and itachi and tsukiyomi is way too good, Itachi in this fight is more of a problem than nagato.
