Naruto has his clones fighting in the war so Naruto is not at 100% capacity. But I was also wondering If his clones could cast Koto Amatsukami.

Why would you even ask that? lol.

Kotoamatsukami was set to auto activate once it came across Itachi's eyes. Naruto can't use it freely.

True, plus clones cannot perform Mangekyou Sharingan.Even something as advanced as the fake Itachi in early shippuden wasn´t capable of it.
