Rinnegan was a Gift Nagato received as a child.
Nagato was the one who mastered he Rinnegan himself. And while he's using it, it's his power.

Madara only started using Rinnegan when he was Old, and recently during the Juubi Revival Arc.
If you really think about it, Nagato has used Rinnegan longer than Madara.

I mean, 'noki was on the ground, bleeding, but Nagato didn't even flinch from the hit.

I believe Nagato learned how to use his Rinnegan on his own.

...which means he had to have known how to use Rinnegan at that time.

I don't think Obito, someone without the Rinnegan, could ever teach someone how to use a power he doesn't even possess.

He probably just told Nagato the back story on Rinnegan.

But I do think Black Zetsu was the one telling Obito what to do in the long run.
