nagato only learned the basics of combat from jiraya and havent had a tough life untill the death of yahiko , then he joined the akatsuki and madara probably taught him how to make use of his rinnigan ,
itachi on the other hand killed his entire clan when he was 13 or 14 and possesed the MS at that age , and from that day he was wanted .

either way u can see that madara played nagato and to over akatsuki , but he couldnt fool itachi , who anticipated the meeting betwwen madara and sasuke and put amaterasu so it can kill madara .
