Why would he be affected differently than Pain? Nagato controls Pain with his own chakra, it would do the same to Nagato.

Dude I'm on your side. Nobody is completely "Immune" to it though, they enter it and must escape.
Pein is weaker because he must send his chakra to 6 different bodies, and to break free from genjutsu you must irregulate your chakra flow which would be much more difficult while controlling them rather than just doing it yourself.

the six path of pain:
are 6 dead bodies being controlled by nagato's chakra that is being transmitted to the black rods which are chakra receivers, and allowing him to control them as if they were his own body using his chakra.
so how can pain can get killed when he is already a dead body? you don't know. jiraiya didn't kill pain because the 6 bodies are all dead bodies so he didn't kill them.
nagato didn't break the genjutsu because he wanted to make jiraiya let his guard down.
as i and the manga stated:
sharingan/MS/EMS can break any form of genjutsu. rinnegan is the next evolution of sharingan/MS/EMS as stated in the manga:

Even if they werent killed they were still destroyed and maimed, a mere frog kata was powerful enough to KO Preta Path, a sword in the chest obviously destroyed them.
Also let me educate you: after Jiraiya destroyed the 3 bodies, Naraka Path arrived and proceeded to repair the 3 bodies, it's a manga fact so he did deactivate it.

Nagato has the 6 paths of pein..... Each path has a certain jutsu an skill.... Nagato is one of the strongest characters in Naruto.
1) Nagato's eye's are a higher form then EMS
2) Nagato's eyes are linked and share the same vision
- Therefore.... There are no blind spots, and genjutsu does not work (Ask your self would a puppet fall into a genjutsu)
3) Nagato's chakra pool is why larger
4) Nagato is more durable in battle
5) Nagato is more skilled in battle
6) Nagato has mastered all elements.... (In theory he can create what the Jubito is using)
7) Nagato is more versatile in battle.
Also Nagato's techniques are too much for sasuke to handle... His abilities are:
1) Ability too create a moon.
2) Ability too control Gravity.
3) Ability too control Life and death.
4) Ability to summon mythical beasts.
5) Ability suck people's soul from a mere touch.
6) Ability summon the hell god
7) Ability to summon the Gedo Mazo (Which turned out to be the ten tailed beast core)
8) Ability too disrupt and destroy chakra (Which by the are the black rods that he creates)
9) Ability too suck in any chakra based attacks (Any chakra based attacks)
10) Flaten an entire village in a mere second

- Nagato can absorb amutrasu because it is chakra based... Is it not..... What's the difference between the normal fire jutsu and Amutrasu (One is hotter then the other and it's summoned differently)
- Let's say for arguments sake that Nagato can't absorb the flame...... Nagato can still summon something to block it such as the panda used to block jirayias fastest attack.
- If not the summoning, then Nagato could just use Push and pull.
- He can't push or pull........ That's fine Nagato would just switch too Asura path (Which turns his whole body into metal too block th amutrasu)

Doesn't matter, what you say or what you do. Sasuke would always be able to defeat Nagato. There is counters to all. States Itachi. And i'm pretty sure his Kirin would demolish his Planetetary Devastation.
