The rinnegan came originally from the Sage of the Six Paths. He had two sons: the older son started the Uchiha clan, the younger one started Senju. To get the Rinnegan you need powers of both the Uchiha clan and the Senju clan. Nagato came originally from the Uzumaki clan (Uzumaki clan is blood related to Senju clan) and when he was young he got some powers of Madara (Uchiha powers), so right after that he unlocked the Rinnegan.
