It is a mystery on where the eyes orignally came from but here's my thoughts:
1. Tobi never wanted "awaken" the eyes as he knew that it would begin to put a strain on the user's body as seen to happen to Naguto when he began to "truly" use the powers of the eyes.
2. This happens to a user that is not of both Uchiha and Uzumaki decent having both the abilty to control power ocular justsu and having large chakra reserves. Both Tobi and Naguto only meets one of these requriments.

I believe that the eyes were "created" rather than someone being born with in someones attempt to recreate the Sage of the Six paths. Tobi may be just as big as a pawn as Naguto and is just another "piece" in this reconstruction of the Sage. As to why Tobi is using the eyes now...they have already been awaken so the "activation threat" is no longer there.

What the hell does being an uzumaki have to do with it.

Being an uzumaki he has a large chakra reserve which is nessesary to use the 6 pains, and the 6 paths in his own body. He is also desended from the sage of the six paths the first rinnegan user.
