Nagato has more chakra than Naruto(without the kyubi) ?

Pretty damn sure he does. Massive Shinra Tensei that leveled Konoha, summoned numerous animals and Konan, fought Kakashi, Choza, Choji, Hinata, Naruto, Ma and Pa, Boss Toads, Kyuubi up to 8 tails, Chibaku Tensei, and after all that shit revived the entire village. And that's not even counting all of the smaller jutsus in between like the soul removals, the missiles from Asura Path, Universal Pull, the smaller Shinra tenseis, etc. All that cost chakra.
nagato died because he ran out of chakra ~_>
naruto is not a uzumaki, since minato isn't he was only been gave his mom's name to protect him.
His not talking about the chakra levels but is talking about how the children receive there clans through their fathers and not their mother which he is right about, but still Naruto inherited his mothers chakra levels.

well once upon a time a heard someone said minato had more chakra than nagato, not to mention in the manga they said kisame is the man who have the biggest chakra in akatsuki, so its always good to confirm something

Well you can't argue with facts from the manga, Kisame has the most chakra in the Akatsuki higher then even Nagato. Nagato has way better chakra controlxd.
