One thing wrong there.....

Kirin isn't chakra, that makes your whole post invalid. He doesn't meld his chakra with it, where did you get that from? he takes it and uses it to shape and guide Kirin.

First, Nagato is able to stop it with the Preta Path. Chakra = Energy and everything has Energy, this was the main point of the training Naruto did to gain Sage Mode. Using the Natural Energy or Natural "Chakra" to empower youself. It was clearly seen that Nagato's Preta Path's, Pein Body, was able to absorb the Natural Energy or "Chakra" from Naruto's body without trouble. So, in the case of the Preta Path, yes it can absorb a natural lightning attack.

Second, the Deva Path is the ability to control attracting or opposing forces. it's not really gravity however that is the best way to describe it. By using an opposing force similar to a magnet for this instance, it is possible to repel a lightning strike.

Preta Path absorbed Senjutsu which is another form of Chakra, but nothing in the manga says Preta path absorbed raw Natural Energy so lets not make things up.

Kakashi cut a single lightning bolt. Kirin is an entire thunderstorm. There is a huge difference between what Kakashi allegedly cut and Kirin.
