OK so we know that this manga is derived from a lot of japanese folklore, & Buddhist cosmology.
If you don't already know... the concept for the 3 great sannin came from the Japanese folklore "The Tale of the Gallant Jiraiya". The Jiraiya in this story excelled in summoning a giant toad (the toad itself was sometimes called "Jiraiya") and toad magic. In that story, Jiraiya and Tsunade (a beautiful young woman who was skilled in snail magic) were a married couple. There, his name is written as "児雷也" meaning "Young Thunder" which in turn comes from the name Garaiya (我来也; Literally meaning "I came") from the Chinese story Kaishi (諧史). Later, one of Jiraiya's followers, Yashagoro, was overcome by the spell of a serpent and became skilled in serpent magic. He took the name Orochimaru and attacked Jiraiya. Together with his wife, Jiraiya did battle with this magician, but they were infected with the serpent's venom and fell unconscious. Fortunately another of Jiraiya's followers, whose life he had once saved, came to his rescue. At this point, without conclusion, the tale abruptly ends.(naruto.wikia.com)

Hokage-Chakra Theory
My theory is that Kishi based the concept of Hokages on Chakra. Like Yoga, meditation, Hindu chakra. There are probably people out there who have already made this connection, but I have yet to read it, so don't hate on me please! After reading this, you might appreciate Kishi's piecing together of all this so seemingly perfectly! Here's why I think so (note: chakra color is dependent upon how fast it spins ROYGBIV respectively)
NOTE: these are all characteristics of the chakra itself... not of the characters
-1st Chakra: Muladhara (Base/Root (like wood?)Chakra) Mula-'main' dhara-'foundation' (foundation of Konoha)
Hokage: Hoshirama Senju
Color: Red (like Hoshirama's vest)
Chakra Element: Earth
Related to instinct, security, survival and also to basic human potentiality. This centre is located in the region between the genitals and the anus. Although no endocrine organ is placed here, it is said to relate to the gonads and the adrenal medulla, responsible for the fight and flight response when survival is under threat. There is a muscle located in this region that controls ejaculation in the sexual act of the human male. A parallel is charted between the sperm cell and the ovum where the genetic code (Mokuton kekkei genkai?) lies coiled and the kundalini. Muladhara is symbolised by a lotus with four petals. Key issues involve sexuality, lust and obsession. Physically, Muladhara governs sexuality, mentally it governs stability, emotionally it governs sensuality, and spiritually it governs a sense of security
-2nd Chakra: Swadhisthana (Sacral Chakra... 2 finger-widths above Base Chakra... closely related... almost brotherly?)

The key issues involve relationships, violence, addictions, basic emotional needs, and pleasure. Physically, Svadisthana governs reproduction, mentally it governs creativity, emotionally it governs joy, and spiritually it governs enthusiasm.

Related to the thymus, located in the chest. The thymus is an element of the immune system as well as being part of the endocrine system. It produces the T-cells responsible for fending off disease and may be adversely affected by stress. Symbolized by a lotus flower with twelve petals. Key issues involve complex emotions, compassion, tenderness, unconditional love, equilibrium, rejection and well being. Physically Anahata governs circulation, emotionally it governs unconditional love for the self and others, mentally it governs passion, and spiritually it governs devotion.
-5th Chakra: Vishuddha (Throat Chakra... she kinda screams a lot eh?)

Color: Light or pale Blue or Turquoise
Chakra Element: Aether/Akasha (basis and essence of all things in the material world)
Relating to communication and growth through expression. This chakra is paralleled to the thyroid, a gland that is also in the throat and which produces thyroid hormone, responsible for growth and maturation. Symbolized by a lotus with sixteen petals. It governs such issues as self-expression and communication. Physically, Vishuddha governs communication, emotionally it governs independence, mentally it governs fluent thought, and spiritually, it governs a sense of security.
It is known as the 'poison and nectar' centre, closely related to the Bindu chakra ("point" or "dot" devotional and/or mystical that is affixed to the forehead in Hinduism) (her chakra reserve/regeneration power), and the secret of immortality is said to reside there. When Vishuddha is closed, we undergo decay and death. When it is open, negative experience is transformed into wisdom and learning (like when she broke her seal while fighting Orochimaru and got over the damn blood)
**Jnana Shakti is related to this chakra. shak-"to be able" meaning sacred force or empowerment, is the primordial cosmic energy and represents the dynamic forces that move through the entire universe. [1] Shakti is the concept, or personification, of divine feminine creative power, sometimes referred to as 'The Great Divine Mother' in Hinduism. On the earthly plane, Shakti most actively manifests through female embodiment and fertility.
-6th Chakra: Ajna (Brow or 3rd Eye Chakra) meaning 'command'
Possible Hokages: Kakashi since throughout his life he's had 3 different eyes. Gai? I doubt it but the brows? Kurenai since this chakra refers to a psychic ability and seeing with the mind's eye or someone with an eye technique. (suggestions!)
Color: White, Indigo or Deep Blue wow the colors suggest Kakashi even more!
Chakra Element: Mind's Eye
Linked to the pineal gland which may inform a model of its envisioning. The pineal gland is a light sensitive gland that produces the hormone melatonin which regulates sleep (genjutsu?) and awakening (awaken the MS!). Ajna is symbolized by a lotus with two petals. Ajna's key issues involve balancing the higher & lower selves and trusting inner guidance. Ajna's inner aspect relates to the access of intuition. Residing in the chakra is the deity Ardhanarishvara a hermaphrodite form of Shiva-Shakti (both the Elders temporarily?) Ajna is said to contain Mantrika shakti- "the force or power of letters, speech, or music"
-7th Chakra: Sahasrara (Crown Chakra... don't you always think Shikamaru is referring to Naruto when he talks about protecting the king?) 'thousand-petaled lotus'

Chakra of pure consciousness. Its role may be envisioned somewhat similarly to that of the pituitary gland, which secretes hormones to communicate to the rest of the endocrine system and also connects to the central nervous system via the hypothalamus. The thalamus is thought to have a key role in the physical basis of consciousness. Symbolized by a lotus with one thousand petals (like his FSR strikes?), it is located at the crown of the head. It involves such issues as inner wisdom and the death of the body. Sahasrara's inner aspect deals with the release of karma, physical action with meditation, mental action with universal consciousness and unity (sage mode again), and emotional action with "beingness"-the state or fact of existing; a point of view gradually coming into being (actually getting with Sakura?)
In the West, it has been noted by many occultists that Sahasrara expresses a similar archetypal idea to that of Kether in the kabbalistic tree of life, which also rests at the head of the tree, and represents pure consciousness and union with God (Konoha Hidden Leaf?)
