First, I think that God Realm IS Pein. Let me explain this so that we don't have a a huge deal here. Kishi kinda implies this here:
By saying "You can still see Yahiko in me?" and "The man standing before you now is Pein and nothing more." Basically that's like saying that all semblance of the person he was has disappeared. I doubt that Nagato is hiding away somewhere, controlling these from afar. It just wouldn't make sense. There'd be no fun in that for Kishi. It'd be like: Shikamaru figures out where Nagato is and kills him, game over. My take on this is that Nagato (who seemed the most reserved one) died and Yahiko (following the growing number of eye transplants in this series) took his eyes.
But that's just my opininion. Secondly though, I think the little sword thing they use is not only a conductor but also like a "chakra tuning fork". See here:

With the conductor in the body, Pein is able to exercise a certain amount of control. But I think what the eyes are doing there is basically tuning his chakra to a frequency Pein can manipulate. If you watch here, Kakashi misses and says "You made me miss". However, Pein doesn't use his repulse/attract abilities until after Kakashi has been stabbed. Also, if it were tuned to Kakashi's chakra, then his Jutsu's could be repelled as well since they are made of his chakra. This makes sense also in the effect that Naruto would be the PERFECT CANDIDATE to fight this guy then. Think of it this way, if Naruto gets stabbed and his chakra is tuned to Pein (making him susceptible to his abilities and deflections) then he can either go Sage mode and use natural chakra (Jiraiya was able to fight back the chakra control in sage mode for this reason in my opinion) or call on the Kyuubi's chakra which Pein couldn't tune to.
To address the possibility that it might be gravitic pulses, I doubt that. It seems too broken. A ninja with the ability to manipulate gravity itself would be tremendously powerful alone, let alone one with rinnegan. It just seems a little too far-fetched.
And the possibility of magnets makes sense but only if you don't take into effect the theme of Pein. Pein's entire theme seems centered around chakra and chakra manipulation, especially god realm. We know that the piercings are chakra conductors, and that they are somehow controlling the other puppets. If it was magnetic, he wouldn't be able to use their abilities or be able to talk through them, he'd have to jerk them around like marionettes.
Lastly, and the most likely other possibility would be telekinesis. Since telekinesis seems most "god-like" it makes the most sense that this would be the power of God realm. But that just seems off to me. If that were the case, Kakashi could have been repelled long before he even had the chance to almost get Pein with the Chidori. He also could have stopped Iruka from getting away. But most importantly, we've on seen him manipulate chakra or people, not random objects.
Anyways, just my theory. Feedback and criticism appreciated. Sorry if someone else already posted this.
