Why would that diminish his reserves though when he's practically used to it and has very High Stamina as it is?

Possible that he didn't have much chakra when he went into samehada and surviving off chakra solely for such a long period of time could take what chakra he had.

Because hiding inside Samehada for such a long time with no food, water, or nourishment... What else could he possibly be surviving on.
