He used Amaterasu. If he uses that on Minato's summons he dies during the time period in which he is crippled by MS usage.
Itachi was dieing from sickness not from using Amaterasu if that was the case Sasuke would have died way long ago while using his MS to be honest.
@Strict your point concerning Kakashi is worth mentioning but what you totally miss is that the clone took the genjutsu on purpose. Kakashi needed Itachi to believe he really took him in an illusion, reason why he acted exactly as if he was the original despite knowing the genjutsu wouldn't affect him(avoiding eye contact-forcing Itachi to force the eye contact). All that was part of Kakashi's plan to fool Itachi and it worked
Notice as well that happened in a close range situation where he had to push his head upward for that to work. Not only a close range situation against someone as fast as Minato is deadly, but he also risks to take a never disappearing marking on the body as well as still failing in his attempt since as a teleporter, Minato could teleport anytime soon without him even noticing
The "3tomoes" genjutsu on C that you mention didn't seem like one tbh. Sasuke felt the downside of the technique right after using it exactly like it usually happens when Tsukuyomi is involved. Notice the background of the genjutsu was also black, as well as C noticing the chakra used for the genjutsu was similar to the one he used for his Susanoo. All that leads me to believe that although it seems he used 3tomoes sharingan, it was more a MS related genjutsu(an uncontrolled tsukuyomi variation most likely)
As for the start of battle analysis difference that you mention, i've to disagree with it. All Sharingan genjutsus(tsukuyomi included) have a similar workings, all being cast through occular vision.
In terms of manga portrayal let me also bring you up to the fact Kishi portrayed speedsters like A, Tobirama and Minato as people against whom it's difficult to cast genjutsu due to their speed. None of them have been shown to be caught in one so far besides A and that happened when he wasn't paying attention to 5 Sharingan opponents who took advantage of this to block him and his speed movements to cast the illusion. Later on even wondering why "I of all people have been put under a Sharingan genjutsu?" as if it was just an anomalie that happened right there, something that shouldn't have been happening to him no matter what.
Sasuke during the Kage summit even failed in this attempt when he was distracted with Jugo, with A telling him that such a thing is useless against him, changing his mind at the last second to make use of the chakra he builded for the genjutsu by puting the distracted C in it like you previously mentioned
So in this manga at least, speedsters have been portrayed to be particularly difficult to be caught in an illusion
I'll end all the talk with my opinion on it

2- As a speedster it would be difficult for Itachi to build up the chakra for the genjutsu in his eye, making eye contact with a speedster like Minato and cast the genjutsu all that in the exact same timeframe. What people often think is that because Sharingan genjutsu is a occular attack, it's automatic that when someone look at the eyes he falls under the genjutsu. No, it's not like that. Even when the eye contact is made, the genjutsu user still should be in the position where he made the chakra build up through his eyes and cast it for that to be successful. In the meantime, anything could happen especially against a speedster where he could be forced to play defensive(Susanoo most likely)
3- Minato can also use clones if he feels the threat, and genjutsu becomes useless in this case. FTG speed is untraceable. During a FTG, Minato can be wise enough to leave a clone when the original would hide somewhere. From there any genjutsu attempt would be useless unfortunately for Itachi and because of Minato's superior reflexive speed, shunshin and FTG that never disappears, either he maintains Susanoo, or he gets killed sooner or later
4- Minato can also summon Gamabunta if he wants for partner method. And before you talk about Sharingan control, with Minato as a partner, it's useless. Using Gamabunta also upgrade his fire power to the point he can change landscapes like what happened in the fight against Shukaku in part1
5- With FTG kunais, Minato's clone could mark the area and more the time will pass and more Itachi's range would be limited. Minato could simply decide to launch kunais around Itachi's Susanoo and the match would be almost over, only waiting when Itachi will either decide to stop Susanoo or would run out of chakra(or side effects of MS techniques) to finish him with FTG blitz
6- We already knew there was a range with FTG, noticeable when he appeared in his room during Kyubi's attack. FTG has shown to have a greater range in this war even. With one kunai he was capable to warp people on different positions far away the other:You must be registered for see links
So even far away from a kunai, Itachi isn't safe
MS also has heavy drawbacks especially on Itachi. It's for those reasons EMS or MS+Senju powers were created to remove those drawbacks. Each MS use not only significantly and physically weakens Itachi(to the point he could barely dodge Katons), but reduces his eyesight
Sasuke has also shown signs of MS backlash, but Itachi's blindness was much more advanced.
