I don't believe opening the gates to be ninjutsu otherwise Lee would not be able to do it.
Madara I'm assuming is the ACTUAL Madara you're referring to.
Madara loses all Ninjutsu but can still use his tracking abilities with Sharingan, no genjutsu, no izanagi, no Susanoo.
I still believe Guy would win. If Madara could use Susanoo then it's a very difficult one to call.
