He can most likely sense them because in the Last even without Tenseigan activated he has Gudoudama which means he has Six Paths Senjutsu which means he can sense Limbo.

That's why Naruto and Sasuke's physical stats increased after gaining stronger (hagoromo's) chakra. That beam being used by a slower person is irrelevant. Not to mention Naruto only dodged it when Toneri came down with it. When he fired it as a laser, Naruto had to overpower it. Hamura would simply get in Madara's face with far superior speed and tear him apart.
