I have seen many people often refer to Itachi's as the greatest genjutsu user. However, I have to say, not withstanding the revelations about Shisui's genjutsu prowess, Itachi was never number one. Uchiha Madara is greater than him at genjutsu. Let me provide evidence.
Itachi's genjutsu prowess is supported by three things:
1. He uses genjutsu all the time -- This is a poor reason to award the greatest genjutsu user title to someone. While it is true that Itachi uses genjutsu in all his fights, this fact alone does not mean much. Let me illustrate my point, Lee uses taijutsu more often than Kirabi, however that does not make him superior to Kirabi in taijutsu. Feats, rather than fighting style, should determine who the greater jutsu user is. Feats will show Madara to be superior
2. He Defeated S-Class Ninjas with Genjutsu Alone -- Invariably, you will hear people on this board mention to you how Itachi "one-shotted" Orochimaru and Deidara with genjutsu. These are worthy feats to mention. However, they are not unique to Itachi nor are they special. Sasuke accomplished both those feats as well. He genjutsu'ed Orochimaru and Deidara. The only difference is that while Itachi is a genjutsu reliant fighter, Sasuke is a ninjutsu type and uses genjutsu as a last resort. So, these feats of Itachi are NORMAL by sharingan standards.
3. He has the Tsukuyomi -- The strongest claim made by Itachi's fans is that no one without Uchiha blood and the sharingan can defeat his tsukuyomi. Case in point, the world famous Copy Ninja Kakashi was defeated by tsukuyomi. However, I would like to point out that two things: (1) Uchiha Madara has tsukuyomi as well. He told the Kage council that his plan to cast tsukuyomi on the world. So, he is able to match Uchiha Itachi in this regard. (2) Mizukage said there was a similarity between the genjutsu that kept Yagura under control with Shisui's genjutsu, which we know is superior to tsukuyomi. So, Madara not only has tsukuyomi but also has a superior genjutsu to tsukuyomi

Ultimately, the reason I believe that Uchiha Madara is stronger than Itachi in genjutsu is pretty simple. He has superior feats.

. So, we find out that Madara not only can keep a perfect jinchiruki under genjutsu for years but he also can keep a mangekyou sharingan user under genjutsu and they would be unable to break it. Itachi's strongest genjutsu, tsukuyomi, was broken by Sasuke easily while he could not get out of Madara's genjutsu dimension. In conclusion, while Madara does not use sharingan genjutsu as often as Itachi, he is actually better than him at it.
