Considering both Madara and Obito are former Leaf ninja it's not impossible for them to figure out hq was comming up with their plans. I mean the unified effort and timed attacks impressed Madara, but he used his war experiance to his advantage. Madara and Obito would have known about the different clans of the village and it was made very obvious when they arrived on the scene as back up.
