Kurama messed with his chakra control.

Actually Kurama never messed with Naruto chakra control, that was the work of Orochimaru and his 5 sealing jutsu he placed on Naruto in the Forest of Death, it was stated by Jiraiya. Once the 5 sealing jutsu was removed from Naruto well Naruto had no chakra control problem.
