I have no porblem with the first part of your post, but I'll have to say ''Nuuu...'' considering the above.Also the Fox and Naruto are still referring Tobi as Madara because the Naruto that was at the battle scene with the real Madara was a clone so why would Naruto say "That really saved me" when he was never in any danger. This is why he is saying thanks.
Naruto knows that Tobi's not Madara. He cancelled his clone on the Edo Madara battlefield when the Kage's told him to ''WIN!''.
The way kage bunshins work certifies that the original Naruto now has the information that Madara was edo summoned.
Plus, after telling Tobi about Edo Madara, this conversation took place:

After that, he refers to Tobi as ''No one'' during his conversation with Son Goku.
About the ''saving'' part. Naruto wanted to stay on the battlefield and fight against Edo Madara. Plus, he wanted to protect his comrades. I guess that was what he meant.
Also, the translation might be a little off too. I'll check online for the original Japanese text, but Naruto might have said ''Thanks for coming to my help.'' or something along that lines.
