Kurama is wild and stupid without Jinchuuriki.

Pain has too many things to handle Kurama.

Summons to keep Kurama at Bay.
Could snatch Kuramas soul out.
Full power Chibaku Tensei will kill/neutralized Kurama easily.

Also Gedo Mazo could be summoned to go 1vs1 against Kurama at least for a while using huge chakra attacks and shockwave to send Kurama flying. To end it pain could make Gedo Mazo use the nine drags sealing technique to seal the 9tails chakra in the statue.
