For all those years, the villagers all see naruto as someone to be feared on. Aside from the fact that talking about Naruto's existence is forbidden, people have begun seeing him as the fox himself. I think this was iterated in the first parts of the manga/series.

Another fact to consider is that Kushina's birth was kept hidden, after the battle with the fox, they all return with the news about Kushina and Minato loosing their lives. They must've assumed that the baby is dead. But what about the Uzumaki name? - it is indeed something that must have been a question to some but just feared to ask. Still, I believe all the speculations were blinded with the thought that Sandaime returned with a newly born baby after the fox was defeated. That would have been enough for the villagers to assume that the fox was defeated by turning it into human. (hmmn, kinda lame - but something like that. ehehehe)...

We readers even had the "what? they are related?!" - expression when the truth was revealed, haven't we?
