Obito wasn't indeed born when Madara gave him his rinnegan but a long time had passed till then and so Obito was then born and could meet him. Don't forget that Kishi sometimes don't depict characters' characteristics according to their age. That being said, when Obito met Nagato the latter could have been quite old.

Sorry for being too lazy to run the scan but it was just a deus ex machina for the sake of -filling- a hole in the plot. There is not a nice explanation for this except he -kishi- had too finish before his dire contract ended, and, he did not receive any sort of extension to do so within a Naruto Shippuden storyline

It is obvious kishi let in many clues about Obito in the manga, and he built up on the character before the reveal. Just the sore losers not accepting reality.
