It's not 2 jutsus as in if you are using 1 and you use a second, they both get nullified or you stop the 1st. What Itachi meant is there can't be 2 commands. Kabuto was forcing the Edo summons to kill alliance members which consisted of Leaf Ninjas. Komoamatsukami gave the command to protect Leaf Members at all cost. Since those 2 commands are complete opposites of each other and Komoamatukami being the most powerful genjutsu, it just ended up that neither commands won. They both lost to each other and canceled out, leaving Itachi with his own free will.
Izanami on the other hand trapped Kabuto in a loop. The genjutsu afterwards wasn't a command that was gonna affect that loop, thus, both genjutsus were capable of being used.
I agree with this it wasn't the Justus in conflict it was the commands that conflicted with each other and canceled each other out.
