kamui is a dojutsu, aka an eye technique, it's not a ninjutsu,

Dōjutsu are also Ninjutsu.

Even so, how did Obito activate Kamui after having his arm in Madara's chest? He was in direct contact with Madara, which means Onmyoudon should have been in action.

black orbs and onmyoudan are not the same thing, i think black orbs can be used with or without omnyoudan since initially obito was wrecking hiruzen with black orbs and he regenerated

Kishi threw the rule book out the window with this arc. Probable explanation for Kamui working is that Kishi needed it to for the plot to move on or he forgot that it shouldn't work.

it does make me wonder.. if stn works, and lee can kick the orbs away, then what would have happened if minato still had both his arms and would have just done the same thing to omyodon as he did with the tbb?

It can't be genjutsu. Genjutsu is the ability to create a disturbance on the target's cognitive system.

Taking this in account: If the visual over the target (in this case Obito) is affecting the sight of multiple targets (the attackers) how is that Kakashi also fell into the infered genjutsu when it is technically the same eye as Obito's? How is that the current Juubi Jinchuuriki also fell in this genjutsu?

Is that really possible? I really don't think so.
