We know from the series that a nature's strength becomes invalid if the jutsu itself is stronger, and Kakuzu's false darkness is just one beam of lightning as opposed to a giant dome of water, it's like comparing the Wild Water Wave to Great Fire Annihilation... xd
As for Itachi, he always starts with Genjutsu and although I agree Kakuzu wouldn't have much trouble with his normal Genjutsu, Tsukuyomi is on a whole other level, as only one who shares the same blood can escape it.
Obviously, Kakuzu is going to push Itachi far, but Amaterasu is faster than Kakuzu, Itachi's Sharingan can read Kakuzu's movements on Taijutsu, and if need be, Susano'o nullifies all of Kakuzu's abilities, and with the Totsuka Blade having such a large range and barely needing to touch the intended to work, Kakuzu can be sealed.
Unless the two are directly put up against each other you can't use this as a point man, Water can't resist Lightning passing through it, as it a terrible insulator. Great fire annihilation and great water wave is completely different as it is possible for fire to beat water, but you need ten times more power in the fire Jutsu to beat it.
Taukuyomi is only truly useful on Kakuzu himself, this is very true, but if all masks are present within his being then all the different chakra signatures effectively cancel it out.
It's only if all masks were out that it'd affect him.
We can't truly measure how fast Amaterasu is; but we know that Kakuzu was shown to be so fast that even a Sharingan wielder was unable to register his movements, so we could infer that it is possible for him to outrun Amarerasu.
Kakuzu has fought against a Sharingan user in Taijutsu before, and through the use of his elongation. technique was able to dominate their fight.
I'd like to remind you his Earth spear technique makes a Taijutsu fight against him near impossible to win.
Susano'o is his biggest threat, absolutely, but it is hurtendously slow, and Kakuzu can easily abuse it's biggest weakness.
