This is assuming that Kakashi originally had the ability to sense Chakra as a child with the same ability that he does now. We don't actually know that so we cannot make this assumption. He would have had to be a sensory type or have the Sharingan or Byakugan originally to be able to recognize Obito's aura again when they met up with Obito being Tobi.

EDIT: Half of his body now is made up of white zetsu, further making it harder to distinguish even if he could sense it.

So Kakashi ran into Tobi many times before the big reveal and he never was under the suspicion that it could be Obito?

Kakashi clearly has the ability to distinguish people's chakra (he knew the big explosion was from Deidara immediately when they were searching for Sasuke).

How come Kakashi never sensed that Tobi was in fact Obito?

I guess when he was a kid he wasn't able to sense chakra as good?

Its plot no jutsu but honestly it seems as if as characters develope and become better they can get a "sense" of someones charkra even if they aren't a sensor type. Also you have to remember Obito is a zetsu clone of hashirama so technically he doesn't have his own chakra any more.

^He clearly had no clue when Tobi was trolling K10. It definitely has to be the fact that has chakra has changed (due to becoming evil and being half-zetsu).

Kakashi sensory skills comes 4rm d sharingan which he got 4rm obito after his body was crushed. So he probably wont recognize him. And also there iz zetsu body on him which would ave probably mix wt his chakra. Ok.
